PyPore3D : an open source software tool for imaging data processing and analysis of porous and multiphase media

Abstract: In this work, we propose the software library PyPore3D, an open source solution for data processing of large 3D/4D tomographic data sets. PyPore3D is based on the Pore3D core library, developed thanks to the collaboration between Elettra Sincrotrone (Trieste) and the University of Trieste (Italy). The Pore3D core library is built with a distinction between the User Interface and the backend filtering, segmentation, morphological processing, skeletonisation and analysis functions. The current Pore3D version relies on the closed source IDL framework to call the backend functions and enables simple scripting procedures for streamlined data processing. PyPore3D addresses this limitation by proposing a full open source solution which provides Python wrappers to the the Pore3D C library functions. The PyPore3D library allows the users to fully use the Pore3D Core Library as an open source solution under Python and Jupyter Notebooks PyPore3D is both getting rid of all the intrinsic limitations of licensed platforms (e.g., closed source and export restrictions) and adding, when needed, the flexibility of being able to integrate scientific libraries available for Python (SciPy, TensorFlow, etc.).

Geographical variation in abdominal colour pattern in Criorhina pachymera (Egger, 1858) (Diptera: Syrphidae)

Abstract: The bee-mimicking hoverfly species Criorhina pachymera shows pronounced geographical variation in abdominal colour pattern. Based on 218 records from 22 European countries, we describe six abdomen forms divided over two main groups. Group A in western, northern and central parts of Europe contains abdomen forms A1–A3 with slender pollinose bands on the third and fourth tergite. Group B in south-eastern Europe contains forms B1–B3 with broad pollinose bands. These groups are separated by the Alps and the Carpathians, such as the separation of the original distributions of the two main postglacial recolonization lineages of honey bees in Europe. As these honey bee groups differ by the width of the pollinose bands on the third to fifth tergite, Batesian mimicry can explain the group distribution of C. pachymera with slender or broad pollinose bands. The different forms of C. pachymera in both groups are categorised by the extent of orange colouration on the second and third tergite. The darkest form A1, has a widespread distribution in Europe. Intermediate bright forms A2 and A3 occur predominantly in a belt along the southern margin of the group A distribution and in Sweden. Dark form B1 and intermediate bright form B2 occur on the Balkan peninsula and in neighbouring regions. The brightest form B3, is found in Italy, Switzerland (Ticino) and Greece. There is an average increase in the extent of orange colouration on the second and third tergite with decreasing geographical latitude, making temperature a likely additional cause for the described abdominal colour variation.

Landslide monitoring techniques in the Geological Surveys of Europe

Abstract: Landslide monitoring is a mandatory step in landslide risk assessment. It requires collecting data on landslide conditions (e.g., areal extent, landslide kinematics, surface topography, hydrogeometeorological parameters, and failure surfaces) from different time periods and at different scales, from site-specific to local, regional, and national, to assess landslide activity. In this analysis, we collected information on landslide monitoring techniques from 17 members of the Earth Observation and Geohazards Expert Group (from EuroGeoSurveys) deployed between 2005 and 2021. We examined the types of the 75 recorded landslides, the landslide techniques, spatial resolution, temporal resolution, status of the technique (operational, non-operational), time of using (before the event, during the event, after the event), and the applicability of the technique in early warning systems. The research does not indicate the accuracy of each technique but, rather, the extent to which Geological Surveys conduct landslide monitoring and the predominant techniques used. Among the types of landslides, earth slides predominate and are mostly monitored by geological and engineering geological mapping. The results showed that Geological Surveys mostly utilized more traditional monitoring techniques since they have a broad mandate to collect geological data. In addition, this paper provides new insights into the role of the Geological Surveys on landslide monitoring in Europe and contributes to landslide risk reduction initiatives and commitments (e.g., the Kyoto Landslide Commitment 2020).

The primary and secondary mineral resources of Montenegro and their mapping into the European data model

Abstract: Primary and secondary mineral resources are of strategic importance to the EU economy. Montenegro, as a country candidate for membership in the EU, is required to follow (and later to implement) European policies, strategies as well as initiatives, including those related to mineral resources and the mining sector. The importance of providing access to mineral raw materials in the future is recognized by the EU, as well as meeting the needs of European industry, maintaining employment and ensuring further development. Considering the overall economic situation in Montenegro, it is important to encourge the mining sector and other industries based on the use of mineral resources in making a greater contribution to the development and sustainability of society as a whole and also increase the share of national GDP. The potential for discovery and utilization of primary and secondary mineral resources in Montenegro is demonstrated. The most important metallic mineral resources are bauxite, lead and zinc, while conventional energy resources include coal (oil and gas potential has yet to be proven). In addition, there are abundant non-metallic mineral raw materials - industrial minerals and construction materials. Secondary mineral resources, especially aluminous red mud (bauxite residue), are also significant and have been the subject of research in recent years. Tailings from flotation processes at operating and abandoned lead and zinc mines might also be of interest for metal recovery. Bottom and flay ash from thermal power plants, slag from steel production, as well as marlstone and limestone from the hanging wall of coal deposits may also have potential. Waste rocks could be used particularly for secondary aggregate production. A database was developed and the most important deposits of primary and secondary mineral resources in Montenegro were mapped during the RESEERVE project. Mineral data were harmonised so as to be INSPIRE compliant. In addition, some novel geochemical exploration results of secondary mineral resources are presented.

A data-driven machine learning approach for brain-computer interfaces targeting lower limb neuroprosthetics

Abstract: Prosthetic devices that replace a lost limb have become increasingly performant in recent years. Recent advances in both software and hardware allow for the decoding of electroencephalogram (EEG) signals to improve the control of active prostheses with brain-computer interfaces (BCI). Most BCI research is focused on the upper body. Although BCI research for the lower extremities has increased in recent years, there are still gaps in our knowledge of the neural patterns associated with lower limb movement. Therefore, the main objective of this study is to show the feasibility of decoding lower limb movements from EEG data recordings. The second aim is to investigate whether well-known neuroplastic adaptations in individuals with an amputation have an influence on decoding performance. To address this, we collected data from multiple individuals with lower limb amputation and a matched able-bodied control group. Using these data, we trained and evaluated common BCI methods that have already been proven effective for upper limb BCI. With an average test decoding accuracy of 84% for both groups, our results show that it is possible to discriminate different lower extremity movements using EEG data with good accuracy. There are no significant differences (p = 0.99) in the decoding performance of these movements between healthy subjects and subjects with lower extremity amputation. These results show the feasibility of using BCI for lower limb prosthesis control and indicate that decoding performance is not influenced by neuroplasticity-induced differences between the two groups.

Real-world experience with capmatinib in MET exon 14-mutated non-small cell lung cancer (RECAP) : a retrospective analysis from an early access program

Abstract: Background: Patients with non-small cell lung cancer (NSCLC) presenting with mesenchymal–epithelial transition (MET) exon 14 skipping mutation have an unfavorable prognosis with standard treatments. Capmatinib is a selective MET inhibitor, which showed promising efficacy in this patient population in early trials. Methods: We performed a retrospective, international, multicenter efficacy and safety analysis in patients with NSCLC treated with capmatinib in an early access program between March 2019 and December 2021. Results: Data from 81 patients with advanced MET exon 14 mutated NSCLC treated with capmatinib in first- or later-line therapy were analyzed. Median age was 77years (range, 48–91), 56% were women, 86% had stage IV disease, and 27% had brain metastases. For all patients, the objective response rate (ORR) to capmatinib was 58% (95% CI, 47–69), whereas it was 68% (95% CI, 50–82) in treatment-naïve and 50% (95% CI, 35–65) in pretreated patients. The median progression-free survival was 9.5months (95% CI, 4.7–14.3), whereas it was 10.6months (95% CI, 5.5–15.7) in first-line and 9.1months (95% CI, 3.1–15.1) in pretreated patients. After a median follow-up of 11.0months, the median overall survival was 18.2 months (95% CI, 13.2–23.1). In patients with measurable brain metastases (n=11), the intracranial ORR was 46% (95% CI, 17–77). Capmatinib showed a manageable safety profile. Grade⩾3 treatment-related adverse events included peripheral edema (13%), elevated creatinine (4%), and elevated liver enzymes (3%). Conclusion: In patients with MET exon 14 skipping mutation, capmatinib showed durable systemic and intracranial efficacy and a manageable safety profile. This analysis confirms previously reported phase II data in a real-world setting.

Behavioural patterns in allergic rhinitis medication in Europe : a study using 28 MASK-air® real-world data

Abstract: Background. Co-medication is common among patients with allergic rhinitis (AR), but its dimension and patterns are unknown. This is particularly relevant since AR is understood differently across European countries, as reflected by rhinitis-related search patterns in Google Trends. This study aims to assess AR co-medication and its regional patterns in Europe, using real-world data. Methods. We analysed 2015-2020 MASK-air® European data. We compared days under no medication, monotherapy, and co-medication using the visual analogue scale (VAS) levels for overall allergic symptoms (“VAS Global Symptoms”) and impact of AR on work. We assessed the monthly use of different medication schemes, performing separate analyses by region (defined geographically or by Google Trends patterns). We estimated the average number of different drugs reported per patient within one year. Results. We analysed 222,024 days (13,122 users), including 63,887 days (28.8%) under monotherapy, and 38,315 (17.3%) under co-medication. The median “VAS Global Symptoms” was 7 for no medication days, 14 for monotherapy and 21 for co-medication (p<0.001). Medication use peaked during the spring, with similar patterns across different European regions (defined geographically or by Google Trends). Oral H1-antihistamines were the most common medication in single and co-medication. Each patient reported using an annual average of 2.7 drugs, with 80% reporting two or more. Conclusions. AR medication patterns are similar across European regions. One third of treatment days involved co-medication. These findings suggest that patients treat themselves according to their symptoms (irrespective of how they understand AR), and that co-medication use is driven by symptom severity.

Empirical vs. light-use efficiency modelling for estimating carbon fluxes in a mid-succession ecosystem developed on abandoned karst grassland

Abstract: Karst systems represent an important carbon sink worldwide. However, several phenomena such as the CO2 degassing and the exchange of cave air return a considerable amount of CO2 to the atmosphere. It is therefore of paramount importance to understand the contribution of the ecosystem to the carbon budget of karst areas. In this study conducted in a mid-succession ecosystem developed on abandoned karst grassland, two types of model were assessed, estimating the gross primary production (GPP) or the net ecosystem exchange (NEE) based on seven years of eddy covariance data (2013%2019): (1) a quadratic vegetation index-based empirical model with five alternative vegetation indices as proxies of GPP and NEE, and (2) the vegetation photosynthesis model (VPM) which is a light use efficiency model to estimate only GPP. The Enhanced Vegetation Index (EVI) was the best proxy for NEE whereas SAVI performed very similarly to EVI in the case of GPP in the empirical model setting. The empirical model performed better than the VPM model which tended to underestimate GPP. Therefore, for this ecosystem, we suggest the use of the empirical model provided that the quadratic relationship observed persists. However, the VPM model would be a good alternative under a changing climate, as it is rooted in the understanding of the photosynthesis process, if the scalars it involves could be improved to better estimate GPP.

Treatment patterns, testing practices, and outcomes in the pre-FLAURA era for patients with EGFR mutation-positive advanced NSCLC : a retrospective chart review (REFLECT)

Abstract: Background. Immunotherapy with immune checkpoint inhibitors (ICIs) recently became the standard treatment for patients with advanced non-small cell lung cancer (NSCLC). Here, we present the first results of a real-world observational study on the effectiveness of ICI monotherapy in patients with advanced NSCLC treated at a single academic center in a Central and Eastern European (CEE) country. Materials and methods. Overall, 66 consecutive patients with advanced NSCLC treated with ICIs in everyday clinical practice, either with first-line pembrolizumab (26 patients) or second-line atezolizumab, nivolumab, or pembrolizumab (40 patients), from August 2015 to November 2018, were included. All data were retrieved from a hospital lung cancer registry, in which the data is collected prospectively. Results. Included patients had a median age of 64 years, most were male (55%), 6% were in performance status >/=2, and 18% had controlled central nervous system metastases at baseline. In first-line, the median progression-free survival (mPFS) was 9.3 months, while the median overall survival (mOS) was not reached. The 1-year overall survival (OS) was 62%. In second-line, the mPFS and mOS were 3.5 months and 9.9 months, respectively, with a 1-year OS of 35%. In the overall population, adverse events of any grade were recorded in 79% of patients and of severe grade (3-4) in 12% of patients. Conclusion. The first real-world outcomes of NSCLC immunotherapy from a CEE country suggest comparable effectiveness to those observed in clinical trials and other real-world series, mainly coming from North America and Western European countries. Further data to inform on the real-world effectiveness of immunotherapy worldwide are needed.
